Abstract (English)
The ureide metabolic pathway has been reported as crucial for plant stress response in terms of nitrogen use and recycling, influencing crop productivity. Rice genetic research on Philippine rice varieties has mostly centered on conserving traditional varieties, yet emerging studies that highlight these pathways remain underexplored despite their importance. Hence, this study explored variations in genes related to these pathways, providing insights to enhance rice adaptability and productivity. Records of SNPs found in Filipino rice genotypes are obtained from the International Rice Research Institute (IRRI) Rice SNP-Seek Database. Sequences were cross-referenced against the MSU database and then processed in Benchling. Through AlphaFold 3D models were generated, then imposed and analyzed using RCSB Pairwise Structure Alignment, DynaMut2, and CB-Dock2. Across the analyzed ureide genes, variation is most pronounced in XDH in terms of missense mutations recorded, followed by UOX, UGlyAH, and ALN, suggesting a gradient of genetic diversity, with GOGAT having one of the largest frequency of SNPs and ALN being the most conserved. Structurally, UOX and ALN exhibit consistently low RMSD values (below 1.0), implying higher similarity and close conformity among models, whereas UGlyAH and XDH show elevated RMSD values (2.09 to 2.25), suggesting greater structural divergence and reduced alignment consistency. This study underscores the possible use of SNPs as markers to prioritize genes in rice for further improvement of the Ureide pathway. Variants with a predictive docking score of -6 kcal/mol and lower suggest these as potential targets for marker-assisted breeding and SNP screening, improving nitrogen use efficiency and stress tolerance. Additionally, the predicted stabilizing and destabilizing consequences of these mutations suggest importance in further genetic experimentation. These findings may help prioritizing genotypes with potential relevance nitrogen-use efficiency and stress tolerance to maintain productivity, thereby producing climate-smart and efficient rice varieties.
